Thanks for the additional information. It's great to se the project funded! If you ever think about doing ASIP please let me know. I breed sheep only as a hobby and as a geneticists I keep seeing interesting questions that should be explored.... We just started a shared database to collect pedigree data on one of our sheep breeds. Mainly for colour genetics reasons but I hope to collect as much information as possible that might prove useful for other studies (disease resistance for instance). With NGS you might be thinking along the lines of buying a full HiSeq run? We use a combination of shot gun sequencing on a MiSeq and SMRT sequencing on PacBio to get fully phased whole gene sequences for novel HLA alleles in our lab. The double sequencing strategy is useful to get highly accurate data for an extremely complex gene system. Since these are going to be reference sequences this is very important. (And still cheaper than "single sequencing" with Sanger). Ultra long PCRs can get a little tricky , though....

How long is TYRP1 coding sequence? Have you had a look at other sequencing methods? Using NGS should considerably cut down your sequencing costs. (And make much easier for you if any of the "blacks" turn out to be heterozygous for moorit.) I'd be very interested to learn about the sequencing as it is planned for the project. Sample numbers, redundancy and such.... Good luck with the funding! Hope to see this project happen!
