No problem, and yes it is great! That type of database would be very useful for future studies, it's very important to have the correct phenotype. Yes I was thinking of HiSeq runs, but even MiSeq runs would give way more coverage than I need to detect simple polymorphisms in a single gene. PacBio sequencing is currently out of my price range. Eventually I want to do that type of hybrid sequencing for some sheep de novo assembly, but that would require more money! We intend to use both technologies on some other genomics projects we are working on in other species in the lab. For right now the sanger sequencing is easier and cheaper for the number of samples we plan on running versus NGS. I'm sure its significantly cheaper for human studies.

Hi Teresa, thank you for your support! I first met Dr.Hogue when I visited Cornell as a potential undergraduate student. The conversation I had with him and Dr.Thonney was a large reason why I applied to Cornell. I wish I could have learned more from him before he passed away, he was a brilliant man.

Hi Irina, Thanks for backing the project! The TYRP1 gene is about 16kb, and the coding region total length is a little under 2kb split across 7 exons. I have looked at NGS, but it would be a overkill for a single gene. Even multiplexing a single lane and doing targeted NGS, would leave me with way more coverage of the gene than I realistically need. I plan to run PCR on the exons & some surrounding intronic pieces. I am shooting for 30 individuals from about 5/6 breeds, split evenly between moorit & black within breed. I am planning to sequence from both ends of the product in the event there is a indel/CNV/homopolymer/etc to be sure I can identify everything. I imagine there will be a few heterozygotes but Sanger sequencing should pick that up. I would love to do targeted NGS on all of the color genes that we know about on extremely well phenotyped individuals, but that would be a bit more money than this project needs. It would also take time for more producers to get to the level of recording needed for it to be worthwhile. It also gives me a project to work on later on in my PhD or when I start my own lab somewhere.
